Why not? The safety base is for preventing collisions, unless it is flat the same situation would have occurred. Is the safety bag softer and different from the regular first base?

From what I understand, safety bases would help avoid the base runner and 1B-men feet getting tangled/collisions. The safety base would not help in the instances where base runners are taking the that long last step and hit the base awkwardly.
I don't see any real downside to the type of bases (in softball or baseball) except for potentially making close calls at 1B more difficult. Umpire angles a little different, more surface area to block vision of foot actually touching, etc.
Hayden was called out because Coach Robichaux touched while the ball was still live. There was no runners interference. While technically the right call, I do not think that is the rule's intent. The rule is in place, so the coach does not aid the runner.
