I guess I don't understand the rule with the playclock going but the referee had not allowed us to snap the ball due to subs coming in so why do we have to get the penalty for delay of game?

Yes but you often see this with teams that have been off for a month in bowl season. I'm not worried as we did move the ball. If only LL had gone for that first down instead of sliding.

I like the play calling with Levi Designed run.

If you have designed qb runs as part of your offense, your qb should be expected to take a few hits down field and not slide every time.
