Easier and higher quality if they just apply stucco finish over the top of the brick in this case.

Probably both. They sometimes cover the windows to protect from flying brick mortar.

Its definitely visqueen going in first on the outside, but as Beau said, they may have some of the windows installed behind. Hard to tell

It is not visqueen. Visqueen is a brand name. It is polyethylene sheeting. Or poly for short. Visqueen is a brand name of a British company that you do not see in the US anymore. But you point is accurate it is probably poly sheeting over the windows.
